Of course, that should be "an carbon dioxide isotope" or "an isotope of carbon dioxide."

The reason you use "an" instead of "a" preceding a vowel sound is so that you don't have a ridiculous-sounding construction like "a orange."  It has nothing to do with what word is being modified by the article, and everything to do with which word immediately follows the article.
